FDA Payroll Glitch: What Federal Employees Should Know

Roughly 7,000 FDA employees recently saw their paychecks vanish or shrink after an internal timekeeping error coded them as furloughed—even though they’re exempt. In federal terms, “exempt” means your position is funded by non-lapsing sources such as user fees or trust funds. Those roles are supposed to continue during a shutdown. When pay disappears under those circumstances, it’s not a lawful furlough—it’s an administrative error that must be corrected.

FDA acknowledged the mistake and instructed affected employees to report the issue through the HR system. If the correction doesn’t appear by Thursday, October 30, resubmit. The agency stated that if about eighty percent of your regular pay was deposited, the remaining balance should appear with the next cycle. If you received less than eighty percent, a special supplemental payment is supposed to follow sooner.

How to Protect Your Record

Administrative miscoding does not change your legal employment status. You are still an active, exempt employee entitled to earned pay. Here’s how to safeguard yourself:

  • Download and save your most recent Leave and Earnings Statement (LES) or direct deposit record.

  • Screenshot any payroll or HR portal messages showing the shortage or correction instructions.

  • Document in writing—email your HR office or supervisor asking them to confirm:

    • Your exempt status;

    • The date the correction will post; and

    • That overtime, shift differentials, and leave will be restored.

Maintaining a paper trail ensures any unpaid wages can be traced and recovered if problems linger.

What This Reveals About Shutdown Payroll Systems

Beyond FDA, this glitch raises a broader question: how reliable are federal payroll systems under shutdown conditions? Misclassifications like this can cascade through timekeeping systems, especially when agencies scramble to reconcile excepted, furloughed, and exempt statuses. A thoughtful remedy could include automatic supplemental payments within seventy-two hours of a confirmed error—or even interest on delayed wages for those forced to absorb shortfalls caused by administrative breakdowns.

Watch for Other Common Errors

If you’re working during the shutdown, keep an eye out for other red flags:

  • Timecards changed after supervisor approval;

  • Premium pay or night differentials missing;

  • Leave incorrectly applied or deleted;

  • Overseas or locality allowances omitted.

Each of these can—and should—be corrected through your servicing payroll office.
